藉由 Illumina Genome Analyzer 可以全基因體的檢視表基因體到單一鹼基，不論您有興趣的領域是 CpG methylation、 histone modifications，chromatin structure、或是 DNA-protein interactions， Illumina 給您深入每一個鹼基的結果。
Genome-wide methylation 檢測方式在許多知名實驗室已經針對 Illumina Genome Analyzer 研發出獨特的方法，可以用 bisulfite-converted DNA、methylation-sensitive restriction digest 樣品、 anti-methyl-C precipitated sample、或methyltransferases 的 aza-labeled DNA 免疫沉澱樣品進行定序，得到最精確的methylation結果。
依照 Illumina 建議的 ChIP-Seq 步驟產生高正確性 DNA-protein interaction maps。 ChIP-Seq 結合 immunoprecipitation (ChIP) 與 Solexa Sequencing technology 可以將特定 protein 與整個 genome 中 DNA binding 的序列找出來， 定序結果出現次數最多的 DNA fragments 可以被精確的判定為 protein 的 binding sites。 ChIP-Seq benefits：
